Shutter count discrepancy caught me off guard on a CLA today

I was calibrating a Canon EOS 3 this morning and ran a shutter test before opening it up. The count read 48,000 but the mirror box looked like it had seen 150,000 cycles, worn foam and brassing everywhere. Turns out the previous repairer had replaced the main board without resetting the count, so the body was lying the whole time. I checked my notes and this is the third body in two years where the stored count didn't match physical wear. Has anyone else run into boards being swapped and throwing off the shutter count, and do you trust the reading at all after a CLA?
